FF3 will entertain you for longer and is probably slightly better overall because its ideas are explored thoroughly, whereas Chrono Trigger has an even greater sense of atmosphere and inspiration at times but in some aspects doesn't have the cohesively versatile game going to the depth and detail of FF3, likely because FF3 was designed on the back of the already amazing (and in many ways best of all) FF2.

Both Chrono Trigger and FF3 are awesome and will take you to a different place, although Chrono Trigger does a slightly better visceral job of feeling like it takes to you different time as well.

Two excellent choices, though, and you probably picked the better one.
