when I click on something in explorer, I get a flash of the cursor, hourglass, cursor, hourglass, and then cursor with a small hourglass and it goes into the folder. This all takes under a second, but is new.

Sophos. I had some NEF's that kept saying that another program was accessing them even after I rebooted. Then if I clicked on them, explorer.exe would crash.

I rebooted and chkdsk'd but that didn't do it. I ran malwarebytes and that didn't find anything.
now, I'm running a deeper malwarebytes and a sophos scan.

I'm also copying some files to a USB flash drive and it's taking an EXTREMELY long amount of time. I mean 30MB should not say "132 minutes"

Anti-virus software protects against infections other people have already had en masse. It's not so good for cutting edge stuff.

I might run combofix. malwarebytes and sophos found one thing each..
